Process a MainAgent's knowledge base (if any) and return augmented instructions + tools.
Combines resolveInstructions with KB prompt injection, and appends the auto-generated search tool when the KB has tool-routed documents. Callers should use the returned instructions and tools instead of calling resolveInstructions + agent.tools separately.
